Planning a Tokyo vacation with kids, and I'd like to know where to stay, and also where can I find food at all hours.
My main concern is safety - walking in the streets at nighttime. Which would you say is a better district - Minato or Shinjuku?

One of the most wonderful facts about Japan is that it's a very safe country. Tokyo is perfectly safe, crimes against visitors are virtually unheard of.
The amazing thing here is that personal belongings accidentally left behind, are generally turned in to the local police station.
You can take the Tokyo subway even after dark, and even if you accidentally get on the wrong line there's no reason to panic - there's no 'rough' areas in Tokyo.
Having said that - I would not book a hotel in Shinjuku coming with children. Shinjuku is the most crowded subway stop in the world, with over 3 million people commuting through each day. Not fun with kids.
Regarding food in Tokyo, most Tokyo restaurants stay open very late.
